CLion CMake Configuration Fails: A Diagnostic Guide for Missing Targets and Stuck Indexing
CLion shows 'CMake configuration failed', targets vanish, and indexing stalls — here is how to match the symptom to the cause, fix it, and know when to escalate.

You open a project in CLion and the banner says CMake configuration failed. The Project view shows no targets, code completion is dead, and your Run configurations have vanished. The fix is almost never reinstalling CLion — it is finding which of five common causes applies, and the CMake tool window usually tells you within a minute.
This guide applies to CLion 2023.1 through 2024.3 with bundled or system CMake 3.x. Behavior differs slightly between the clangd-based engine and the legacy engine; where it matters, it is noted.
Match your symptom to a cause
| What you see | Likely cause | Where to confirm |
|---|---|---|
| Configure fails after upgrading CMake or the compiler | Stale CMake cache | CMake output mentions CMakeCache.txt mismatch or a compiler path that no longer exists |
| Configure fails immediately, before any project files are read | Toolchain not detected (missing compiler, wrong architecture) | Settings > Build, Execution, Deployment > Toolchains shows a red warning |
| Configure fails with "CMake Error at CMakeLists.txt:NN" | Syntax or policy error in CMakeLists.txt | Full log in the CMake tool window |
| Windows: "Access denied" or cryptic failures deep in the build tree | Path length (>260 chars) or antivirus locking files | Project path depth; generation log |
| Configure succeeds but "Indexing..." never finishes, CPU stays high | Indexer stuck on generated or vendored code | Bottom status bar; memory indicator |
Ordered checks before changing anything
- Read the full configure log. Open the CMake tool window (bottom of the IDE) and scroll to the first error, not the last. Later errors are usually fallout from the first.
- Verify the toolchain. Go to Settings > Build, Execution, Deployment > Toolchains. Compiler, Debugger, and Environment should all show green. A red entry means CLion cannot even start CMake correctly.
- Isolate IDE vs. project. In a terminal (not inside CLion), run
cmake -S . -B build-testfrom the project root, using the same CMake version CLion uses. No special permissions needed. If this fails, the problem is in your CMake files or environment, not CLion. If it succeeds, the problem is CLion's cache or toolchain settings. - Check the build directory. Confirm the generation path (Settings > Build > CMake > Build directory) is writable and, on Windows, reasonably short.
Fixes tied to each finding
Stale cache after an upgrade
Delete the cmake-build-* directories and the .idea/cmake/ folder, then use the CMake tool window's Reload CMake Project button. Note that deleting .idea/cmake/ removes per-user CMake profile settings, so re-select your profile (Debug/Release) after reload. Do not just delete CMakeCache.txt alone — CLion caches profile state alongside it.
Toolchain mismatch
Install the compiler your project expects (MSVC, MinGW, or Clang on Windows; GCC/Clang elsewhere) and point the Toolchains page at it. Set the correct architecture (x86 vs. x64) and environment script — for MSVC this is the vcvars script CLion normally auto-detects. Switching toolchains (for example MSVC to MinGW) requires a full reconfigure; never reuse a build directory across toolchains, because object files are incompatible.
CMakeLists.txt errors
The log line CMake Error at CMakeLists.txt:42 gives the file and line. Common culprits: an unclosed parenthesis, a missing cmake_minimum_required() at the top, or a policy warning promoted to an error by a newer CMake. Fix, then reload — you do not need to clear the cache for pure syntax errors.
Windows path length and file locks
On Windows 10 1607 and later, enable long paths via the registry (LongPathsEnabled under HKLM\SYSTEM\CurrentControlSet\Control\FileSystem, requires admin) and set git config --global core.longpaths true. The simpler fix is moving the project to a shorter path like C:\dev\myproj. If files in cmake-build-* are intermittently locked, exclude the project directory from your antivirus's real-time scanning.
Indexer stuck after configure succeeds
First, exclude generated and vendored directories: right-click the folder in Project view > Mark Directory as > Excluded. Build output directories are frequent offenders. If the project is large, raise the IDE heap via Help > Change Memory Settings (try 4096 MB as a starting point) and restart. If indexing still hangs, File > Invalidate Caches > Invalidate and Restart forces a full index rebuild — expect this to take a while on large codebases, and let it finish before judging.
Verify the fix
After reloading, confirm three things: targets appear in the Project view's CMake section, Run/Debug configurations repopulate in the toolbar dropdown, and navigation (Ctrl/Cmd+Click on a symbol) works in a source file. For a stronger check, create a scratch "Hello World" CMake project and confirm it configures cleanly — that proves the IDE and toolchain are healthy, so any remaining failure is project-specific.
When to escalate
If manual cmake -S . -B build-test succeeds but CLion still fails after a cache clear and Invalidate Caches, collect diagnostics via Help > Collect Logs and file a JetBrains YouTrack issue including your CMake version, toolchain, and the full configure log. If the manual run also fails, CLion is not your problem — take the error to the CMake documentation or the project's maintainers.
